Police said two girls and one boy, believed to be about 16-years-old, were captured on CCTV before the fire at about 2pm.
A station officer discovered smoke coming through the door of a disabled toilet after a smoke alarm was activated.
Opening the door, the sanitary bin was found alight, with the fire too large to extinguish.
The CFA attended and contained the fire to the disabled toilet, which was destroyed with a tile wall collapsed, floor damaged and a hole in the plaster roof. Smoke damage was also reported to a majority of the station building.
The youths appeared on CCTV in a hallway near the toilet before walking onto the platform. They caught a train travelling towards Traralgon.
Transit CIU are investigating the fire with assistance of Baw Baw CIU.
