A petrol station at Trafalgar was also targeted, with a safe stolen.
Police said a burglary occurred at St Mary's Anglican Church in Contingent St, Trafalgar between 12noon on Saturday and 12noon on Sunday.
They believe access was gained via a back door. There was no sign of forced entry.
Cupboards and drawers were searched in office and kitchen areas, with attempts to open a safe unsuccessful. It appears the church itself was not entered.
A similar burglary was reported at Journey Early Learning on the Princes Hwy in Yarragon.
Police believe the childcare centre burglary occurred between 6.30pm on Friday and 12noon on Saturday. Access was via a side sliding door. Again, there was no sign of forced entry.
Drawers and shelving in the centre's reception and office area, staff room, kitchen and computer room were rummaged through.
In both burglaries, nothing was reported stolen.
A safe, which was bolted onto a shelf, was taken during a burglary at BP service station in Trafalgar.
Police said a glass panel on the front door of the Princes Hwy station was smashed between 9pm on Wednesday and 6am on Thursday.
The safe was taken and a rusty jimmy bar left behind.
